Either option can be done, but accommodations can be a bit tricky sometimes (getting ahold of the right person, language barrier, etc.) The pre-selected accommodations used in the self-guided tour are the best options along the trail (for value and convenience) other than camping. You can call the same accommodations used in the package (their contact info is on the web and on the free map at the Fauzi Azar) but it will end up costing only slightly less than the package. It is fairly easy to find restaurants and grocery stores along the trail if you don't want to pre-book meals, but at some places (such as the hotel at Kibbutz Lavi and the B&B at Arbel) the only restaurant option is at the accommodation (unless you want to take a bus or eat a cold meal that you packed.)
The self-guided tour is customizable and convenient, but if you are ok with a little extra guesswork, going on your own can work fine. I think it would be worthwhile to at least get a quote for a package with only the services you want.
